Improve code coverage for the tests

Now the code coverage is about 60%, there are functions that are not called at all.

I also ran a coverage test, here are the results:

I think, the algorithms are important to test, it is easy to fail while implementing algorithms, and also these are the biggest packages in the project.

There is two package of algorithms, present algorithms and align algorithms.

The coverage of present algorithms look like this:

Present looks like its tested well, but the work is stopped (the coverage are in every class (almost) 100% or 0%), so i think i will see this classes, and make unit test.
