Glide bug

1. Glide does not work with the OUTPUTDIR anymore
2. Ligprep also seems to throw an error recently; (b'', b"ERROR: Invalid Output file: Path '*******/1_69_prepared.sdf' is not under the current working directory..\n")

The latest schrodinger version robustly tested was 2019.4, so maybe be a recent update in schrodinger update.

Hi @MorganCThomas - I noticed this bug -
probably the easiest fix would be to:

1. remove the outputdir in the glide.in
2. use the subprocess; cwd - timedSubprocess -
   p = timedSubprocess(timeout=self.timeout, directory=directory).run

• add this to the init; self.cwd = directory .. and in the rest of the function.

Hopefully that makes sense, if you want me to test, let me know.
